For your particular problem I would recommend the following. Loosen the bolts where the header connects to the cylinder head. Pull the collector down to get yourself a bit more clearance and tighten the header back up while holding the collector in place. There is just a little bit of "slop" in each of the bolt holes in the header flanges (< @ 1/16th of an inch). Its not much but moving the front up 1/16th will move the collector down between 1/4" - 1/2" allowing for additional clearance. Also, I'd like to mention that only one guy here at SW builds TBSS headers and that he is one of our best fabricators. Once we get our 5.3L TB in for fitment we will check a few different headers with that steering boot to see what kind of clearance we have. These headers are all fixture built and the fixture never changes so the header shouldn't either, but I will address this problem personally and get back to you guys on the forum.

A performance exhaust needs a performance shop to do an install not just your neighborhood muffler shop. Either way a good shop will check over everything and make adjustments for clearance during the install.
