have anybody had problems with the aftermarket parts like the muffler giving you TQ but moving it up in the rpm power band, or SES light come on.
or your chip/tuner cause something else not to work right like your cruise control. or it just slow down your trailvoy. I have felt my TQ move up in the power band so i have lost some bottom end TQ that i gain with the CAI. but it pull real harder now in mid and top end.

I think that you loose the cruise control feature with the Jet Chip (maybe only stage 2, i dont know). I have also heard of the chip's gains slowly fadeing back to stock.
Don't know about the Stage-2 JetChip, but cruise works just fine with Stage-1. It's never felt like mine lost the gains over time. What I think happens is you get used to it and then don't notice it any longer.
After just having to replace my battery last Friday, my truck felt like a dog the first couple of drives until it could re-learn and has now only started to feel like it did before the battery went south. If the effects were lost over time, I think I'd notice a difference now that the truck has had a chance to re-learn.....but it now feels just like it did before the battery died.
I have a Borla Exhaust, CAI and JetChip and haven't had any problems with the SES coming on. In fact, I've never seen the SES light on my truck other than when it momentarily lights as a self-check when the vehicle is started.

When I was running the same setup as ylab I did have my SES light come on. I was towing a trailer down the interstate. After about eight hours of driving the light came on. Pulled into Advanced Auto got a scan tool and the code was like bank one too rich. Reset it and called Jetchip. They said it was not unheard of for that to happen under those parameters. The tech told me to just reset it and not to worry about it. I never did get the light again before I took the chip out for good a couple months later but I also didn't do much towing after that point also.
It was a stage-1 chip.
